You write that you installed check valves after each circulator; that can be your problem. While a check valve doesn't permit flow through an unused zone backwards by a circulator on another zone, it doesn't have enough weight to stop gravity flow. In fact, sometimes with large pipes and high floors, a single flow check might not be enough and a balancing valve to add more resistance to the circuit or another flow control after the first might be required.
